By the looks of the manual if you use any ssd in the top m.2 slot (m2m) then it will disable SATA ports 4 and 5. If you use a SATA ssd in the 2nd slot (m2a) then it will disable SATA 1 but using a pcie NVME won't disable anything. And the 3rd slot which only takes pcie NVME drives also won't...
