    Don't take my word for it, but IIRC MSI will take RMAs of overclocked cards as long as you used afterburner, stayed within the official limits and never touched the voltage.

    The onboard GPU should disable automatically if you put in a discrete one, at least mine did without having to touch anything in BIOS. Remove old drivers, install the new ones (from the internet, not the CD as they'll be outdated) and you're set.

    Can't be sure if the PSU's causing the problem, but you need to replace that ASAP, that rig of yours will need some 400W on full load and your PSU can't reliably supply that. Get something from a decent brand rated for at least 650.
