I think I was doing this the wrong way around.
I was leaving master volume turned up to 100% while turning down my applications. Instead of turning the master volume down and the applications up. Then that seems to pick up my sound better.

Can you go into more detail? How do I check? Do you mean the mixer part in the xonar control panel?
I think the default on that is about 75% volume which is really loud so I normally just turn the volume down on everything. Wasn't sure which would effect my sound volume when recording.

I've switched the fans around to blow the air out of the case instead of in and its working great now.
Idle is down to 30-40 and at 100% load sitting solid about high 60-touching 70. It used to go way over 90 before within a few minutes*.

I would like to get an SSD but some games are getting stupidly large now. My ArmA 2 folder is 50GB+ and then look at Rome II specs 30GB+. Things wouldn't last long on a 120GB SSD.
