Yes it is purely based upon the price. At the moment the cheaper B660/Z690 mobos are micro ATX and they perform just as well as full sized ATX mobos. If you went back a few generations you would be making serious compromises by going with a micro atx mobo but that is not really the situation with the current gen.

All the major mobo players have full sized ATX versions so if you prefer them to help fill out the case then you are free to go that route, will cost a touch more but there are viable options available.

I personally can't fault the MSI Pro Z690-A DDR4 as amazing value for the specs to price but there are micro ATX boards that are cheaper and offer good enough specs.

My only issue with the Micro ATX form factor is that it's too big to really shrink out of the way like ITX does but it's also not big enough for some peoples liking because it doesn't have enough PCI-e interfaces. THat being said, it'll work for 99% of people who want a single GPU and maybe a PCI-e WLAN or audio card.

Back when motherboards didn't come with WLAN or BT built in with SLi still being supported, you could easily justify a full ATX build, and even an e-ATX build.
