Yeah I put my 470 GTX in which also has a custom cooler (different type though) and it works perfectly fine. No crashing.
Also my GPU temp is now reading around 30c idle, even with max resolution on desktop, as oppose to 70c idle with no graphics drivers installed on the 480. So something is seriously wrong with my Zalman cooler. It's the Zalman VF3000-F
Still need to do a bit of final work on the cabling, but it's not too bad and the air flow is really good. I also need to add a 2nd 480 for SLI and one of the new Seagate Momentus drives. Other than that pretty pleased with it overall
