Advice on COMODO and AntiVir configuration for my fiancee

I want to set up my fiancee's netbook so that it's more resistant to viruses (virii?) and spyware but limit the number of irritating popups etc. I'm not sure how best to configure AntiVir guard and COMODO firewall to deal with stuff in realtime without giving constant yes/no popups. Basically maximum protection with minimum fuss. Does anyone have any settings they have tried before with success? For the second time in a couple of months her computer got a trojan off some website and buggered it.

I moved from the COMODO firewall and AVG anti-virus to Microsoft Security Essentials and Windows Firewall.
