I've got a Cooler Master Cosmos S, but which 360 radiator should I use in the roof of the case?

I have a XSPC RS360 and its thin enough for 3 fans each side to sandwich the rad or,

I have a XSPC RX360 which is too deep to put fans beneath it as get in the way of tubing the cpu.

Which one will give me the best cooling?

You'd be best with the RX360 out of the 2. I've got one in the same case...with 2 fans inside and one on the outside. You don't have to do that though...I do have a slim yate loon that would quite happily fit as the fan which would be the closest to any mb heatpipe. The only reason I put it on the outside was because I've got an additional RS120 on the rear exhaust so the 3rd fan inside would block the connections on the smaller rad.
