So, according to the Guardian, several transfers were allowed to go through, depsite the midnight deadline passing (examples include the transfers of Ashley Cole, Robert Huth and William Gallas).

In the January transfer window this year, we (Southend) had a permanant move for Kevin McLoed turned down, despite the deal being completed before the midnight deadline. However, due to a faulty fax machine at their end (they have admitted this publicly) the FA blocked the move as the paperwork was received 5 minutes after the deadline.

However, this quote from the FA states the reasons for the Cole, Gallas and Huth deals going through...

Whilst not all the documentation was received prior to the midnight deadline the FA Premier League is satisfied the deals were completed in time and the delay in the paperwork being received was due to circumstances outside the control of the clubs.
So, according to our circumstances, our move should have gone through.

Another example includes when our striker Freddy Eastwood was (rightly) sent off during a league match, and the club appealed. The FA not only upheld the ban, but extended the ban for a further three games due to the "frivilous" appeal. However, week in week out in the premiership clubs appeal and no such extensions occur.

I've spoken to numerous fans at away matches who have voiced the same opinion. Does anyone else feel there is something slightly wrong, how the FA seem to favour FAPL clubs, whilst Football League clubs are left to suffer?
