Ive got a GB DS3, its got 6 SATA2 connectors on it -

4 of them are named SATAII01, SATAII02, etc (the orange ones) and then 2 purples ones named GSATAII01/02

For a single drive (Seagate 250GB SATA2 7200.10) which is the best connector to put the drive on.

the past 2 boards i had only had 2 SATA connectors so i had the drives on channel 1/connector one.

But this one has 6 connectors, and the manual isnt really much help, as it just says the 4 orange ones are SATAII ports and the 2 purple ones are GigaByte SATAII ports

the difference is the controller, i'd use *** orange ones as i think the ich8r controller is the yellow one and faster as the gigabyte one, i think, no matter where you plug it in i doubt the difference in speed between purp and yellow is any more as half a percent or something, whatever the case you can plug it in anywhere and most logical thing to do is but it in port 01)

The DS3 uses the ICH8 not the ICH8R so there is no RAID support on the onboard Intel SATA controllers.

For a single device then it really shouldn't matter which controller (socket) you use as performance should be extremely similar.
