HDD wouldnt boot windows after cleaning pc?(but now is)

hi guys i just cleaned my heatsink of dust + applied new thermal paste. Tried to boot windows for the first time and wouldnt have it, PC was making "clicking" noises which i asume was the hardrive.

BIOS was picking up hard drive and it was getting to the vista loading bar and then went to a black screen.

Since checking the bios and resetting a few times it is now working but i fear that it will either happen again or the system is unstable.

I was wondering if anyone has any idea's of what it could been, at the most i unplugged cables from the HDD i never removed it from its rack

Samsung SpinPoint F1 750GB SATA-II 32MB Cache = Hard drive.

Update: shut down pc when i went out, came back turned it on, having same problem of vista loading bar(stays loading for a while) then goes to black screen, went to BIOS to see it is still recognizing the hard drive(it was) , went out of BIOS then pc started up like normal. what the hell is happening?

When it loaded after BIOS it said that windows didnt properly start, if you have had a hardware change please insert vista disk, seeing as i reconnected the heatsink/graphics card is this maybe the problem? i havent reconnected components before so not sure if this could be a possible fix?
