You'll need a soul trap spell, scroll or enchantment you should be able to buy the spell if you are a mage and have it permanently. I just got a sword and enchanted it with the spell :)

I always sell them :D

You can use them to recharge magical items, or to create new magical items when you have access to the Arcane University (or the Frostcraig Spire download). This is of course assuming the Soul Gem actually has a soul trapped inside it.
 
Intresting if i have a greater soul gem with no soul in it what can i do?

And what are thouse other gem like rocks you get lighting up ruins all over the place?

You need to use a soul trap spell on a creature/enemy just before you kill it. The soul trap spell can last from 1 second to 2 minutes, and as long as you kill the creature within that time, and you have a soul gem large enough to hold the soul, you'll capture it. Note that when you use a soul gem, you lose it (unless you get the Azura Star, a re-usable Soul Gem, from one of the Daedric Shrine quests).

They're called Welkynd Stones, and they can be used to fully recharge your Magicka :)

There's also varla stones which are much rarer, but they completely recharge all your magical items.

Indeed, but they're hidden and don't light up the ruins, which is why I didn't mention them :p I've also not used any of mine yet, I've got about 8 or so and never needed them.

I sold most of mine since they are worth quite a bit. Welkynd stones are an ok way to make money. Not worth much individually but you pick up quite a lot if you go through a few ruins.

Indeed, I currently have about 70 Welkynd Stones sat in my house, I'll get round to selling them if I ever need money.
