Make sure you have only the SSD connected first during install, so all the boot files goes on the boot drive. Then plug in the HDDs after everything is done.
I've seen that mentioned at least twice now, but I haven't seen any real reason why. I just installed my SSD this week and had a SATA drive connected too when I installed Windows.
All my boot files are still on the SSD. None on the SATA drive. Just made sure that the SSD was connected to the first SATA port on the board.
