I am planning on placing my amp (onkyo 876) on a shelf above my Sub (QA 1000Si) I understand that there will be a fairly powerful magnet in the sub and im concerned that it could effect/damage the amp? Will I be OK?

Why would you put the sub on a shelf? Ideally you should be putting it on the floor for better stability and to let you feel the bass better.

Sorry if my OP was not clear. The amp will be on the shelf (approx 600mm off the floor) with the sub on the floor under the shelf.

It wont affect the amp in the slightest, most subs are so well shielded that they dont even affect tube based TV's which are highly affected by magnets, and most amps are fairly well shielded from external interference themselves. It will certainly not damage the amp. While its possible that stray emf could cause some interference in the amp its extremely unlikey. If you cant hear any problems when you listen to the system, you can pretty much accept that there are no problems :).

My Sub is sitting on the floor just to the side of my poweramps, and there is no problem what so ever.

You will be fine.
