Top PCI-E slot only running at X2 :S

Hello,

I've got a bit of weird problem with my top PCI-E slot on my ASUS Rampage IV Black Edition, in that it is only running my MSI Lightning 290X at X2 3.0.

At first I thought it was the card, so to test it, I put the card in the second X16 slot, and low and behold it was now running at X16 3.0, so that rules the card out.

I've tried reseating the card, thinking it was not fully in, but it definitely is and I've reseated it multiple times now. I've tried my second 290X Lightning in the top slot too (I'm crossfiring two of them) and now I'm out of ideas.

Do you think it's time to RMA? (bear in mind I bought this board from OCUK back in January).
 
Have you tried to run the card at high loads while in the top slot? I remember one of my cards would reduce the it's PCIE speed while donig nothing.
 
I don't know how but It's fixed itself. I took apart the whole machine, checked for damaged pins (didn't see any), reseated the CPU, GPU, the whole lot. Booted it up and it was running at X16 :S.

I've no bloody clue what I done to fix it, but I'm not complaining (but it's running outside of my case atm).
