The best kind of villain imo is one where you don't even know why he opposes you until the very end. For that reason i vote:

Pyramid Head.

G-Man in Half Life, everytime I play it he still interests me, who is he? etc etc

The scenes when he speaks especially the close ups seem to have a strange effect on me, i'm almost spell bound by the character, quite strange!

I loved the rivalry between Squall and Seifer. Something that i've not seen reproduced since.
