only difference between the two gigabyte boards is that the P35C DS3R has DDR3 memory slots where as the P35 DS3R only has the DDR2.
Personally i went for the P35 DS3R because by the time the price of DDR3 memory comes down , i would be looking to build a new rig and also the price of the motherboards would have dropped aswel
I am hoping that OC have the revision 2.0 of these great Gigabyte boards in by now (GA-P35-DS3R rev. 2.0) as they offer 8 USB ports on the I/O back panel. Although I'm possibly looking at the GA-P35C-DS3 (rev. 2.0) to buy myself.
What issues?
If you mean the double boot on cold for the IP35-E & IP35 that is cured with the new beta BIOS.
It's actually an inherent characteristic of the chipset which is why you'll see e.g. Asus & Gigabyte users also reporting it if things get a bit out of kilter.
