I know there was a thread like this a while back, but lots of new songs have been out since then. I need a totally miserable song, that is beautiful at the same time, if you know any that fit the description.
Oh, no Pearl Jam please!

Biffy Clyro - Machines
Millencolin - The Ballad
The Shins - New Slang
Goo Goo Dolls - Iris

Iced Earth ~ Melancholy

edit: also try:
Rammstein ~ Stirb nicht vor mir (very miserable but beautiful tune)

A Perfect Circle - Three Libras

A Perfect Circle - The Noose

Max Graham feat. Jessica Jacobs - I know you're gone
Jase From Outer Space feat. Claire van der Boom - What do you want? (Max Graham After hours in Montreal Remix)

Radiohead - Exit Music (For A Film)
Radiohead - How to Disappear Completely
Radiohead - Let Down

You won't do any better than that.

Don't forget Knives Out and Pyramid Song :)

I'll add:

Max Richter - On The Nature of Daylight (everything Max Richter has even done is mindblowing)

Nine Inch Nails - Something I Can Never Have

Ef - Hello Scotland

Explosions In The Sky - Memorial

Mogwai - Tracy

Rachel's - Second Self-Portrait Series

Sigur Rós - Dauðalagið (The Death Song) (otherwise known as Untitled 7)

I love Radiohead but I want like, total beauty in a song, like Exit Music I suppose, but with more violins or something. I sound like such a twazok...

I just read this post. Seriously Max Richter - On The Nature of Daylight

Hmm... beautiful, violins, etc?

How about some mid-period David Sylvian? Orpheus and Silver Moon spring immediately to mind. In fact, pretty much every song on Sylvian's Secrets Of The Beehive album is a work of miserable beauty, so I'll recommend that.

Pretty much any Damien Rice song! To separate out a few: The Blower's Daughter, Older Chests, 9 Crimes, Elephant, Accidental Babies.
