Perfect Dark if you're including Console Shooters. I agree with the guy above, no console shooter has managed to fit as much single player or multiplayer content or replayability in as Perfect Dark had.

If PC only, HL2. I prefer Deus Ex as a game but the shooty elements of it aren't great, it's more of an RPG.
