Put together this system using the Intel X79 Sandybridge - E 10300i Configurator - (Workstation & Gaming System)

Main uses:
Processor-heavy modelling and simulation
Play Diablo III or Starcraft II (don't care if not Ultra detail but don't want frame rate drops) whilst streaming in 1080p

Already have:
Windows 7 Ultimate
2xHD monitors
NAS for large file storage
External USB sound card

Just a check that I'm not missing any obvious boosts or disproportionately over-speccing any areas.

After the basic ability to meet my usage requirements, my main concern is that the system is quiet rather than maximally powerful.
 
One of my main uncertainties is if the mobo upgrades are worthwhile?

I don't really know if I'll get anything extra by spending more — I don't understand what the 'extra' that I get would be.

Because this is bad... why?

I've got an X79 system with a single 240GB Agility 3, and another X58 system with two RAID0 60GB Agility 3's.

Guess which one boots faster and has better disk access?

Then guess which one has been installed for nearly 2 years and doesn't have any problems with lack of TRIM ;)

Board you have opted for (in bold, P9X79 PRO) is superb :) You don't be disappointed (points at signature).
