1280x1024 or 1600x1200

Is there a big difference between the two in gaming? This will probably be going with an 8800GTS, im not sure whether to save money and get a better conroe or just stick with the e6300 and go for a more expensive 16x12 monitor (or 1680 x 1050)

I'd save money on the CPU (a 6300 is no slouch when overclocked) and get a better monitor. With a 8800GTS you would be kinda missing out by limiting yourself to 1280x1024.

Remember that your gaming experience will only be as good as the screen you are looking at. You could have quad-core, 8800GTX-SLI etc, but plugged into a poor screen it isn't going to be anything special.

Maybe look at some of the 22" WS models doing the rounds. 1680x1050 res, decent size, and a reasonable price.
