680i in a btx case?

hi,my new case is a enermax cs-718 server case.like the lian-li cases of this type the mobo sits upside down with the cpu at the bottom.my point is as the south and northbridge are connected via the heat pipe is this going to affect the cooling of the southbridge as its designed to be up the other way?i understand the principals of this type of cooling and i imagine this would be an issue on long pipe setups but would like some more input..thanks again.
