8800GTS runs at 1x instead of 16x

Sometimes when I load my PC its running at only 1x PCI-E instead of 16x so my FPS goes right down to about 20fps at the start of Proxycon (in 3dmark 06) instead of ~60fps it usually is (at stock clocks). If I turn the PC off for a few seconds and restart its back to 16x. I assume its this anyway because when its slow in the 3dmark 06 system details, under "Bus" it says Rate: 1, and when its running properly its Rate: 16

Any ideas what could cause this?
 
If the extra power connect isn't plugged in, doesn't the card run as a slower card? Worth checking out the extra power connecter/molex imo

We have no idea, but all the BIOSes out do it.

I've learnt never to restart, I completely shut down, leave it for 10 secs and start again to make sure it:

A) Actually boots and doesn't fail saying "failed overclock"
B) PCi-E 1x problem.

I've had the same problem on my P5W DH del, but only two or three times total since I got the 8800GTX. Each time a reboot has fixed the problem...
