advice for new water cooling noob

hit guys i brought last year the defcon bundle rog maxiums x hero mobo and 18700k oc 5ghz
with the aio
well im water cooling with loop system and my zotac gtx 1080 ti
so things im after is where do i plug the water pump into and fans and how do i regulate the temp
everything else ive pretty much got covered
i read my user guid and it says it has a water pump header which gives me 3 amps 36 w full speed ?
on reading the aio pump header is 3 amps 12w
the pump i have has a working wattage of 4-10watts
please advice would be help full

itsa custom loop from gpu byski ice dragon gpu block to cpu freezmod aly cpu block have 240 rad and the pump is a rai-pm5 from overclockers just not to sure yet what size pipe to run was going for 3/8x1/2 or 10mmx13mm flexi till i can aford a better case then was going to hard pipe it

cant get bigger rad in case so have no choice really but thanks for advice
