As per the title and couldn't find a answer already on here, I've been trying to find the most efficient way to cool the cpu with as little noise as possible.
so my question is, where to connect the fans to gain best cpu temperature control vs noise.

currently the AIO is connected to the AIO pump header, and the fans to the cpu header,
or
connect the AIO to the AIO pump header and run the fans off the pump?

It depends what the cooler is - if the pump has outputs for a fan, it may have a USB connection. This would let you control the whole lot via the cooler maker's software.

CPU fan header is generally easier and IMO more reliable as it has less software to go wrong and less connections too.
