Another pc won't boot up......

Up to two days ago, I was using a Swiftech water cooling system. air was somehow getting into the system so I removed it completely and went back to air cooling.

On top of this, whilst looking at general files on my desktop, I tried to open winamp and it took at least 20 secs to open a mp3. The song was then a bit stuttery. Attempting to open IE at the same time resulted in nothing at all.
I rebooted the pc and part way through the boot up, a screen came up saying an essential windows file was missing and that I would need to replace it (didn't write the filename down).
Switched off the pc and got my Windows XP disc and booted the pc up with it in the dvd writer. Went to system repair and the dos prompt came up. Tried to look at my boot drive and it was gone. All the other drives were there except this one. Went through unplugging, different cables etc but no drive was ever found.

Since I was taking bits in and out, it was then that I removed the watercooling system and went back to air cooling.

Everything was setup properly (have done this loads of times before) and I tried to reboot.
All that happened was that all the case fans, motherboard fan and cpu fan began to spin without problem and the dvd writer began to spin up for a second before stopping. No video output occurred.
Double checked all the connections and the same thing happened.
Then went through removing bit by bit.

Motherboard + cpu fan = fans spin continually
Motherboard + cpu fan + 1 stick memory = fans spin continually
Same with 2 sticks of memory in different configurations; 0, 1 or 2 hard drives, with or without dvd writer, with or without graphics card etc.

So basically all the fans come on without problem regardless of what is or isn't plugged in.
My fan controller works fine and the fans do speed up and down if I alter settings on that.

Went to the MSI website and read up about not reaching post (fans spin, no beeps whatsoever) and tried removing the cmos battery to no effect. Also moved the jumper on JBAT1 from 1,2 to 2,3 and back again. Nothing.

I've no idea really what is wrong. Possibly the cpu is fried but I would have though there would be some protection on the motherboard to stop start ups etc if that's the case?

Old system specs (needs updating!):

Athlon 64 3200+
MSI K8N Neo2 Deluxe motherboard
2 x matched pair 512MB OCZ PC3200 memory (1 Gig)
Ati 9800Pro graphics card with Arctic Cooler
