Any idea why my desktop/start bar/system tray keep refreshing?

If you are sure that its not something untoward like a virus, then Google for 'icon cache size'. If you are happy with changing Registry settings, you should be able to modify registry to fix it.
 
I think it might have been something dodgy, I ran Malware Bytes and it removed a load of junk. Very odd as the PC is upto date.
