All the FTP client does is provide a graphical interface, the actual FTP transactions work in exactly the same way. So no, no restrictions whatsoever if you 'talk' directly with your ftp server .
If we're talking windows command line FTP then it's quite limited in terms of functionality - it doesn't support PASV mode FTP for one which means you're screwed if you need to go through a router.
