App back up after PC rebuild.

So after changing computers and starting again with itunes I went to back up my phone to my pc. Backs up fine no issues but why now doesn't it transfer my apps across that are on the phone during the back up. The only ones that seem to be in the app list are the ones I have installed/bought since the new PC was built. Why is it not automatically putting those in the app list?

As you can see I have considerably more stuff on there than those 3 apps.

There's an option in iTunes to transfer purchases from the device but I read that Apple have disabled the functionality. It certainly didn't work for me when I was setting up iTunes on a new laptop a week or so ago.
