Apps for organising Uni work etc.

Does anyone here (students in particular) use apps like Yojimbo or DevonThink for organising/researching work such as for assignments? If so how do you work with them? I don't mean organising to-do like stuff but collating documents, webpages, notes etc. when working on something.

I use OmniOutliner to organise my uni work.
To be honest i use it like a big To-Do list and check off things that Ive done, but you can also bung in pictures, files , links etc as part of the file.
I find it very useful for taking notes in lectures as well.

Ive also started using Zotero for Firefox which saves and manages webpages for referencing within essays etc. I havent really got the hang of using this yet tho, i havent really used it properly yet.
 
I've found OneNote fairly useful. I'm not really using it anywhere near to what it's capable of, but it's more convenient than just dumping stuff into a Word document.

EDIT: Sorry, I'm a moron, didn't notice this was in the Mac section!
 
Tried using Yojimbo but I just never did, Entourage in office 2008 is nice though, everything integrated into one and you can have a little mini app on your desktop with dates and deadlines etc
