When you build it, organise the cables as you go (i.e. after each cable). It is hard if not impossible to do it after they have all been installed.
Take your time and think about the order you're going to assemble the rig in. Some CPU coolers have to be installed on the motherboard before the motherboard is installed in the case (e.g. TT, Ultra 120, etc...)
Let it post for a bit and watch the temps in the PC Health section of the BIOS, make sure the cooling is keeping the temps constant at idle.
When formatting the drives either have a seperate boot drive or a seperate partition.
Soon after the build and windows installation, get Norton Ghost or True Image and make an image of the boot partition.
