B57M-ITX boot weirdness

Had this board in an HTPC for a few years now and it's been pretty stable.

I recently decided to give it a bit of an upgrade and added a blu ray drive, a 500GB drive and a 2TB to the existing boot SSD. Put it all in a nice new case with a new PSU so I don't think power is the issue.

So what happens?

2 things.

1) If the PSU is switched off on the rocker and left for 30s, the machine boots very weirdly. It fails to boot twice with no output, then boots on the third attempt.

2) If the PSU isn't switched off and I shut down manually it's hit or miss whether the machine will reboot with the 2TB plugged in. Sometimes it does, sometimes it doesn't. If it doesn't, I can't get into the BIOS, it posts but I can't input anything. The only thing I can do to get it to boot is unplug the 2TB. I've tried two different 2TB drives (both Seagate Green).

I've set the BIOS to only boot from the SSD, taken off all other options with no lasting joy.

I'm thinking BIOS battery but could it be something else?

Is this the ASRock B75M-ITX?? I have the same motherboard,and it also has some weirdness when booting up. It used to not like my GTX960 very much,and even with a GTX1080FE,it usually gets stuck at boot,and then needs a reboot to boot properly. Its done this with different PSUs,drives,etc. The thing is that the system is otherwise stable,so I suspect its some weird cold boot issue going on.

some ideas:

flash bios to latest.
is windows installed in uefi mode? and does your graphics card have a UEFI bios? if so, turn CSM off.
maybe sata cable is dodgy.
maybe connection to the ssd/mb with the cable is loose.

There should be only one sata III port for the ssd, so make sure it's plugged in the correct one.
 
Everything plugged in, booted up fine last night, shut down normally. Booted again fine today, shut down normally. Booted again about 30 mins later, sticks at splash screen, can't input anything. Only solution seems to unplug the 3TB, boot, turn off, plug drive back in. So frustrating.
 
Could be a hard drive issue?

I had something similar happen when my old hdd was failing. Sometimes it would boot. Sometimes it wouldn't.

I replaced the drive and the problems disappeared instantly.
 
Its the second drive I've tried, sent the first one back because I thought it was giving me issues!
so just to be clear this ONLY happens when the 2TB hdd is plugged in?

It boots everytime without fail when this drive isn't connected?

I like the idea mentioned above about the SATA cable being dodgy on the SSD it seems probable, you could try swapping the SATA data cables to see if anything changes?
 
I've swapped them around before and they were new cables. I'll give it a go though.

Weirdly the fan profile software in Windows had lost all its settings.

Could the battery be causing havoc?
