Backing up a hard drive without raid?

I'm going to be getting a Mac Mini soon, and was wondering if there was any software to automatically backup a hard drive to another hard drive, I'm going to be using two HD103SJ's on an external enclosure.

I would not like to use RAID because there can always be complications, and don't really trust the whole idea, and just prefer the simplicity of using software.

I use Time Machine for local backup and an app called Arq to encrypt and backup important files to Amazon S3. This way if I lost both my MBP and the backup drive I could still recover all my important data.
 
Don't understand why I would partition the hard drive, the hard drives aren't going to be used to backup the Mac Mini, but to back up the files on a different hard drive to another hard drive that is the same model.
 
Yes, as all my important files are going to be put one of those, and the External Enclosure I will be getting does not have raid, so what's my best option?
