Backing up iPhone 4

Hi all,

I have just tried to backup my iPhone to my macbook and iTunes seems to want to delete the apps that I have gotten through Installous. I stopped the sync so i only lost a few apps. How can I stop this from happening? Is it possible to backup a jailbroken phone?
Any help is much appreciated.
