Battlestations Pacific with Xbox 360 controller

Just bought an Xbox360 controller for Windows and am playing Battlestations Pacific.
It works but I'm trying to swap the thumb controls over, i.e I want the left thumb stick to control pitch etc and the right one for speed and left/right rudder. I try and change things in the options menu but controls stay the same.
At the moment it's so awkward and uncomfortable to do that it's easier to use mouse and keyboard.

Any know who to sort this?

Been playing it fine for weeks on mine. Did you not see the onscreen message in the tutorial which asks you if you want to switch the controls??
