Bit prodigy M case mod

Hi, I recently decided to upgrade my case from the Cooler Master elite 130 ITX case to the Bitfenix Prodigy M case keeping all the same parts but the only difference is going to be that I am going to cool the lot using hard pipe watercooling.

So I purchased all the parts that I needed and I installed the PSU from my old build which is a evga supernova 750 fully modular PSU (a pretty long PSU) into my new case. I then installed the water block onto my GTX 980 and decided to see if it would actually fit in the case and then I ran into this problem.

Yeah it doesn't fit.. So for the past 5 days I've been debating what to do. I really don't want to change the PSU, I thought about trying to find a motherboard with the 2nd slot being the PCIex16 slot or failing that a mobo with 2 PCIex16 slots but soon give up on that idea and decided that case modding would be the only way to go.

So the idea I have come up with is to drill 4 new holes for the motherboard standoffs and thread them allowing me to fit the graphics card into the 2nd and 3rd expansion slot rather than the 1st and 2nd.

My question is what size tap should I buy for threading the new holes for the motherboard standoffs and how far down should I drill them to move the expansion slots 1 slot up?
