BitFenix Alchemy LED Strips

Not sure about the BitFenix ones, but the NZXT ones, you can get an LED controller which sits in a 5.25" bay. It's called NZXT HUE 5.25" RGB Color Changing LED Controller.

The cable to the left is used to connect the LED's to the trailing lead which comes off the molex adapter.
There is no way using whats included to connect it directly to a fan header.
If i were you, if your insistent on using a fan header. Find an old fan, cut off the fan connector and twist it to the two leads on the cable to the left of the pic. Just make sure the fan header runs at the full 12V permanently.
Although, avoid the above if you don't mind just using molex :P

Im happy to cut the cables and figure something else out.
Just want to make sure its possible.

Or alternatively, can I yank out the excess molex connectors (the through section) and go molex straight to the male fan connector?
I just think it will look much nicer.

Sorry, i may have confused me but excuse me if not.
None of the cables included are fan header connectors. The two towards the center of the pic might look like they are but actually just connect together, the male and the female. The only way, using what is included is to use the molex connector.
A fan connector looks a little different:

Ahh i see
Yes, just make sure you use the outside edge pins as these are +12V and ground and that the mother board will output +12V continuously as sometimes, some headers will adjust voltage depending on CPU temperatures and that might no be ideal :p
