bootmgr is missing alongside boot drive

Hi there, have experienced the strangest win7 error and was hoping someone could help. while watching a movie just now my pc froze completely and when i restarted it refused to boot, giving me the error 'bootmgr is missing'. My win7 is on a corsair m4 ssd but the ssd is now missing from my bios as well as my 1tb storage hd. ive inserted my win7 disk to try and repair the error and while the storage drive is showing, my ssd is still missing? from gogling the error the ssd should atleast be showing in the bios?
 
If both SSD and HDD are missing from the BIOS, surely it must point to a SATA controller problem? Tried a BIOS update? What motherboard do you have?
 
as above, if your mobo has a secondary sata controller like a marvel or Jmicron try plugging the OS SSD into that.

mobo is a Gigabyte 890fx A UD5. Plugged the SSD into another sata controller and win7 managed to repair and start up succesfully via the win7 disc (am now just copying over my skyrim savefile as everything else is already backed up :p). Need to go back to work and am leaving my pc on just in case and will hopefully be able to figure out if my mobo sata controller has failed. Thanks for all the help so far!:D
 
Looking at your manual, it's best to use the blue ports. The white ports are SATA 2 controlled by a Gigabyte controller, while the blue ports are SATA 3 ports controlled by the native AMD southbridge.
 
I've now restarted the PC since I used the win7 disc to repair. Had to plug the SSD into one of the other blue sata ports so win7 would recognize it and carry out the repair, however, the bios still refuses to "see" any of my harddrives, forcing me to once again use the win7 disc to get into windows. Am starting to think an issue has popped up with my sata controller, should I try and flash the bios to a newer version? For now windows is fine with me putting the PC to sleep instead of shutting it fully down.

EDIT:

Ended up flashing the bios, but no luck, the first two sata ports (the only sata3 ports on the mobo) do not exist anymore so have had to plug my SSD into a sata2 port. Guess something has happened with the sata3 controller but have no idea what to try next.
