Cable Management

Rotate your CPU cooler 90 degrees anti-clockwise so it vents out through the exhaust fan. You're taking hot air off the graphics card on the intake.

As to your original question, route everything behind the mobo tray. Cut/drill some holes if needs be, then sleeve off the sharp edges.
 
have all cables running around the back of mobo tray and through the holes supplied, if there isnt a hole cut one.
sleeve the visable cables it makes them look neater, bunch them together with cable ties, dosnt matter if the back of the case is a mess no one will see it :)
 
what case is that? Ill knock something up quickly in paint as a rough guide

Also the cooler is pulling aor of the passive gfx card which might not be a bad thing you know. Cheak you cpu & gfx temps & tell us your spec.
 
ive just tidyed my antec 900 case i just did a quick go at it and i just cable tied everything out the way so my tip is go get some cable ties and have a blast :)
