I realised that my Coolermaster 335 case didn't come with a fan at the front as some of them supposedly did. I had a couple of what I believe are 80mm (they might be 60mm, anyway) fans, so I thought I might as well put one in.

The fan has two molex plugs - a 4 pin input, and a 4 pin output. I can only assume that you plug in a molex from the power supply and can then daisy chain this to other devices such as IDE hard drives.

However, this fan also came with a 3 pin adaptor for plugging into the motherboard directly. The adaptor also has a 4 pin input and a 4 pin output molex plug. Do I match both ends to the corresponding ends on the fan wiring, or what?

Either/or, not both. If molex, you're correct.
If using the molex to 3 pin adapter, plug the 3 pin plug into the motherboard, then plug the molex which matches the ones on your psu into the fan. If you instead choose to connect the molex backwards, i.e. female from the adapter to male on the fan, it probably wont matter. Better to do things the conventional way though.
