I have just got an antec 200 case, it comes with two 120mm fans in it, but they don't contain a motherboard connection, so i'm assuming (when i get all the parts!) that it will just spin at full speed, causing un-needed noise.

Is this correct and if so what should i be using to minimise the noise from these two fans as an alternative?

Connected to an asus p55d mobo btw.

Should i be using:

I'd wait to find out how loud the fans are first. I don't usually bother with having speed control on case fans. I tend to just get fans that aren't too loud and leave them on full blast.

On the fan filter front, I came to the conclusion that they are more of a hinderance than a help. They clog up very quickly and reduce air flow. I just tend to get inside the case about every 3 months with a can of compressed air and a small clean paint brush to clean it out.

I also sometimes vacuum inside the case, although thats not really reccomended as apparently it can cause static build up which can damage things (not that I've ever had a problem though).

Just make sure whatever you do, vacuum or compressed air that you don't let the fans spin freely as this can send a charge back from the fan that can also damage things.

Fan filters are fine, as long as you regularly clean them, and it's easier to do than a whole case clean.
