will plugging case fans into the mobo on the sys_1 and sys_2 headers make the fans slower, would it be better to place them onto 4 pin molex ??

Nope. To slow then you need 4 pin mobo conectors that you can then alter in the bios, or low noise adaptors which provide a lesser voltage (such as those that come with the noctua fans).

Pluging them into the motherboard will only allow you to set the fan speed in the BIOS.

If connecting them direct to molex theyll run full speed all the time, depending on how loud the fans are this may be a bit off putting, your motherboard depending on make and model, may have software which will allow you to control the speed when the fans are connected to the board via 3 pin headers.
