Hi,

As long as I use the same at both ends, does it matter what sequence the colours go in?

Surely not as it's just copper!

The pairs are also twisted at different frequencies so using a wrong pair could introduce problems. To be honest it's best just to follow the proper wiring conventions, as it's been designed, studied, approved and used by billions of people with success. It can be tricky to get the split pair sitting right in the 8P8C connector but you'll just need to wiggle them a bit.
 
The pairs are twisted at different rates, but this is just to try and avoid crosstalk between pairs.

You could use the pairs in any order you like. There are two standard wiring schemes to choose from at the moment.
