Chassis headers or fan controller

What is the best way to control fans for the chassis and an AIO pump and fan?

I'm struggling to get control using the mobo fan headers so would a fan controller be better? I have a front case intake fan a rear exhaust fan and twin intake fans on the AIO rad plus the associated AIO pump.

I personally never had an issue using the cpu header to run the fans on my old aio cooler. I just used a pwm splitter to do push pull on the rad.

However now I have a custom loop I find it easier to use a fan controller to control all my fans
 
Switched over to an AIO this evening. Pump running off a system chassis fan and x2 PWM radiator fans ran via the twin cpu headers. I do have all my 7 case fans on a controller though as it allows me to turn them off if required.
 
By struggling you mean your mobo won`t allow custom fan profiles in bios? If so you can download speedfan and try that.

No it will but it's a bit of a pain making small adjustments, I'd forgotten about speefan, have used that before.
