Checkdisk and RAID a problem?

Hi all, got some corrupt files on a raid 5 volume, whenever the server tries to reboot it wants to run chkdsk to presumably try and fix them. It only seems to be these handful of files that are corrupted. A colleague thinks that chkdsk will corrupt the RAID volume. Im confident it wont as windows doesnt even know its using RAID. What do you think?

windows will only see the logical disk if its a hardware raid controller. Windows could see the physical disks if it was a software raid but even then chkdsk only works on the logical disk assigned a drive letter.

fix the logical corruption then retrieve the files from a good backup as I doubt chkdsk is going to generate anything sensible.
