Why is my Cinebench running my Processor at 3.5Ghz rather than my overclock which I run?

Because it is not. See the CPU-Z, it shows the higher than default frequency. Cinebench does not always detect the actual frequency.
 
As the others have said, most programs just read the CPU ID and look up the specs from a list. Very few (CPUZ is one) actually ask the motherboard for the numbers.
 
Its Cinebench... Great on the older systems but not on the latest stuff. For instance it seems to have a really big problem with PCIe Gen3. I can run a Titan Black on a system and at stock on 4930k and I get 120+FPS with v15 but with version 11.5 it seems to drop the PCIe to gen1.1 and gives about 50fps.. I have even tried the force gen 3 from NVidia and it still does the same.
