I have an Akasa Eclipse with the specs below in it. I have 2 120mm Akasa Ambers in the case aswell.

It seems to me that the air flow in the case isn't that good from some reason.

And my CPU temps have risen, was cooler in my older case!

And would changing my CPU cooler help? Currently have a Artic Cooling Freezer 64 Pro. I was thinking about replacing with a Zalman or something.

Will having my case on the floor or on top of my desk make a difference?

Any suggestions to increase airflow?

Thanks.

Having the case on your desk will make a difference. Usually, when its under a desk it is in a sort of enclosed environment and therefore some of the hot air being expelled from your PC is then gonna be sucked back in thereby raising temps as little 'fresh' (read:cool) air is being fed through the intake fans. Dust is also a factor to consider. Your PC will clog up a lot quicker with it being on the floor than on a desk, again, affecting temps. Another plus of having your pc on a desk is that the desk is sometimes situated near a window which if open is a great source of cool air ;)
