Corrupted files on Vista - eep!

Hi,

I recently installed Acronis disk director on Vista. Long and painful story short, my WINDOWS and Program Files directories ended up getting moved to a folder called LOSTFILE/ and obviously windows wouldn't boot. I booted into a Ubuntu live cd and moved them back, and now WIndow's boots.

The problem is, is that it keeps telling me:"C:\Windows\ehome is corrupted. Run chkdsk"
So I run chkdsk. I left it on overnight and it has made no difference whatsoever. ehome is still corrupted, and chkdsk still tries to start at every single boot. I'm worried about further files getting corrupted, I never use /ehome (don't even know what it is for) but i'm still worried about everything going haywire.

Chkdsk does not solve the problem, so what am I left with?

If booting into safe mode and removing the problem doesn't work backup all data and do a clean install.
 
I'm able to boot into Vista properly, and I can't remove the corrupted folder that way, so how will safe mode help?
