I've purchased one stick of CM2X2048-6400C5 - 2gb to use in a Gigabyte G41M-ES2H am I right in thinking one stick will be fine? Or will this MB only function with both slots populated?

Yes,it'll work ok but it'll be single channel.For dual channel you'll need 2 sticks,preferably a matched kit.If you aren't overclocking then you'll probably be o.k to just chuck another stick of the same memory in to get the dual channel operation.
