CPU fan header

I built a PC the other day. However the CPU fan header didn't work so I plugged the CPU fan connector into SYS_FAN1, is this ok or should I RMA the board?
 
Don't they have settings in the bios where the cpu has to be a certain temp before the fan kicks in? If you start it up from cold it might take a few mins for the temps to rise high enough for the fan to start.

Total guess that, but possible.

Is that not a bit risky? If the CPU_FAN header is faulty it could damage my CPU. I'm new to this and this was my first system build thanks.
 
So the temperatures in BIOS will be correct under the CPU temperature even though the fan is not plugged into the CPU_FAN header? Is the heat sensor in the CPU socket?
