First time I am using Intel so I am not sure if its normal behavior or not but I have notice that the fan stops working quite often [has not put the sides back yet since I am still fiddling inside the case a bit] and I was wondering if I would be worried or not?

I have not done a CPU degree reading yet, but the degrees on my Zalman Fan controller suggest that the temp in my case is around 26c or so in average.. does the CPU fan automatically stop when its cold and then start again at a certain degree reading?!?!?

Also, can someone link me [if its allowed] to a good software I can use to monitor the CPU and any other goodies that might be interesting to have for monitoring/benchmarking my new rig?!?

Your motherboard should have come with a installtion CD which contains monitoring software for temperatures,fan speeds and voltages.
Alternate try using Core Temp, speedfan or Intel TAT.

It might the case when your CPU reaches a certain temperature the fan may drop off then start back up agian, not until you check your temps and may start to see a trend.

I am guessing that the C.O.M is what I should use then, not sure though since the description mentions controlled via a host?!?

Yes, by default, it does. This can be changed within the bios though.
